Желаю [чего?] - Спокойной ночи! Родительный падеж - Genitive form. We often say Спокойной ночи without желаю because it's a set expression (устойчивое выражение). The full phrase is "Желаю тебе спокойной ночи" (I wish you good night) but the first words are implied and not pronounced. A similar phrase is "Приятных снов" (Wish you sweet dreams)

Might be you are right but I've never heard "Желаю тебе спокойной ночи". And "Желаю спокойной ночи" isn't very popular too))
